I would have both of them on, Smith at number 8, Waugh at open side. I don't think Lyons does enough ball running or defence to keep his spot at number 8, and witrh a large blindside flanker, lineoput options are there, SMith can jump alright to as was seen in World Cup.

To me (and a lot of people I speak to) Lyons is over rated and should be retrained to play prop.
