The reason Rey is called a Mary Sue by so many is not just because she's hyper-competent at everything though that's certainly part of it, it's also because she comes from an outside writer who's self-inserted his own character into an existing franchise and made her the most loved, most heroic and most powerful character of that franchise. The term originated in fanfiction where authors would insert themselves into their favourite book or movie world and make them the centre of that world. And these Star Wars movies are nought more than fanfiction. Rey fits the term to a T. She's a fanfiction character, she's the main character of a franchise she hasn't been seen in before, she's a hyper-competent fighter with the reason being she grew up on the streets and had to defend herself or some rubbish - while it makes sense she'd know self-defence it doesn't mean she's suddenly on the level of trained soldiers, she's an ace pilot and able to fly the Falcon immediately, she can fix the Falcon quicker than Han Solo, the owner, she gets fan favourite Chewbacca as a partner because reasons, she's hyper-competent in the force despite no training, she can beat trained-from-birth prodigy Ben Solo in a lightsaber duel just because, she can defeat supposed Jedi Master Luke Skywalker hand-to-hand, she's liked or loved by every damn character it seems, including 2 of the other major male characters in Ben and Finn, and on top of all this there is no real reason why she can do all of this other than 'because she can'.
I saw a good example the other day, in which they pointed out that Luke is strong with a lightsaber, Leia is a good leader, Han is an ace pilot and C3PO has the knowledge, all with reasons why they are like that - and Rey has all of them combined. On the other hand you've got characters who add next to nothing - Poe is a good pilot and Finn is well nothing really other than a good friend.
Your other examples - Batman is not a Mary Sue, there's 80 years of Batman flaws and character arcs to go through to prove that. His hyper-competency also has a reason - he spent his whole life after his parents death, including 20 years before he even became Batman, training in many different arts all over the world. John Wick - kinda but he is only hyper-competent at killing, nothing else really. The only Mary Sue-ish bit is how he is a master assassin because he is, but the point of the movies are the action set-pieces and gun choreography, not the stories.
Other good examples of a Mary Sue is Bella Swan from Twilight, Eragon, Angela Abar from HBO's Watchmen or like Bile said, Wesley Crusher from Star Trek.
